Using the 'patch' program. Cygwin should include 'patch' at least as an 
option. If not, you can always install Linux. :-)

I don't know. I've never used MinGW to compile oggenc.

You could just save yourself some pain and download my VC6 build from
http://www3.sympatico.ca/ix42/oggenc.zip
