FLAC has a place for metadata blocks.  See

It's very possible Josh Coalson will agree to define a ReplayGain block.
If not you can always register it at http://flac.sourceforge.net/id.html
as an application-specific block.

You can also use ID3 tags but I'm sure you don't want to...  Also I'm not
sure whether they are supported when framing flac in Ogg.  I think Josh
considered adopting Ogg framing and/or vorbis comments (currently it just
wraps the flac vebratim in ogg, AFAIK).
