Funny. The primary design goal of FFMPEG is support of PROPRIETARY
video and audio codecs. If you need any of them, Theora won't help you
at all.

If you need just 1 audio and 1 video codec, then Theora + Vorbis is a
very good idea.

You will loose support of all the proprietary codecs + formats, Theora
is a video codec, not a drop-in replacement of FFMPEG.
