The heart of the matter is it's free.
Does this matter? Well looking at Ubuntu being unable to play mp3 out
of the box, it certainly seems to.
As a bonus I get a codec that performs as far as I'm concerned just as
well as the alternatives (namely mpeg4 and wmv).

I normally keep the same resolution as the source.
I use the quality metric instead of bitrate metric for encoding [with
ffmpeg2theora], normally video=6, audio=6.

I have no idea. Xiph.org seems to think ogg is a good idea for Theora
and I'm content to live with that. I didn't put any thought into
container formats, as long as its free and works I'm happy.
