Perfectly.  FLAC is lossless.

You must first record the 30 kHz sounds, i.e. digitize the sound by  
converting analog to digital, meaning that you must use a sample rate  
above 60 kHz.  Preferably you would use a rate much higher than 60  
kHz, such as 96 kHz, so that the frequencies near 30 kHz are not  
attenuated by the conversion process.

Once you have a recording of 30 kHz sounds, FLAC will encode those  
sounds perfectly, into a file that is smaller than the original.   
There is no frequency dependence in the format whatsoever, because  
the original file is preserved exactly.
