[theora] ffmpeg2theora 0.25 synchronization issues when converting from .mov

I tried to find a binary of ffmpeg2theora 0.15 for Linux, but all I could find was ffmpeg2theora-0.15.exe from http://www.videohelp.com/download/ffmpeg2theora-0.15.exe so I decided to try with it using Wine.

However, I was not able to convert my test files at all. In the first case no streams were found and in the second case the video stream was not converted. Am I missing some options perhaps??? Or is it the Wine?
