No, oggCut cuts on packet boundaries :-), but it is optimized for video files.

It is a flush problem, as far as I can see here. 

I would recomment using vcut, or wait for a patch tonight ;-). However I do not concentrate on audio only files as vcut is available.

Another workarround would be creating a 6s wave file and work with that.
