Somehow, the navigation bar is still missing. When I check-out the latest source and go for
  ./autogen.sh
  ./configure
  make docs
the headlines are there. Were the docs re-created and uploaded to <https://www.opus-codec.org/docs/> after applying that patch?

Do you mean, you see the header, footer, and headlines but you do not see any further content, as described in <https://gitlab.xiph.org/xiph/opusfile/-/issues/2332>? That should be fixed now. Hopefully, someone with the permissions/rights re-creates the documentation and uploads the fixed result. In the meantime, you can check-out the source and build the documentation yourself, as described in: <https://lists.xiph.org/pipermail/opus/2021-October/004550.html>.
