Hi,

Well - having in mind this is "flac-dev", I thought you are a developer and writing an application for that purpose is quite trivial.
Anyway, CUE sheets are so simple, they can even be written by hand - the minimal CUE sheet is very simple.
About the actual embedding - I haven't worked with metaflac or editing applications so I can't give you any specific advice for that.
Another option is to get a developer to create a simple application for that purpose - it won't be difficult by any means.

Hi Neil,

Actually, both your assumptions are, at least
partially, wrong.
1. CUE sheets don't mandate the file to be taken from an
audio CD - they can be generated purely in software and embedded with any tag
editor supporting FLAC embedded CUE sheets. The fact that audio CD contents
are exported to CUE sheets doesn't mean they can't come from other
sources.
2. There is no need for any drives, or whatever special hardware.
Refer to 1.

As I pointed, I think custom generated and embedded CUE
sheets will suit your need, however as an additional option, you can simply
add your own Vorbis Comment, or even your own custom metadata block inside the
FLAC, however CUEs are much better suited for your purpose.
