I recommend taking a look at the API documentation: 
http://xiph.org/flac/api/group__flac__stream__encoder.html It 
looks like you haven't used 
FLAC__stream_encoder_set_sample_rate() and 
FLAC__stream_encoder_set_bits_per_sample() for example.
