Don't mix up "commercial" and "proprietary". Many free software
applications are developed commercially. 

That said, we definitely lose more freedom overall trying to keep the
reference format encoder/decoder GPL-free or even LGPL-free as companies
like Microsoft loathe releasing source code, much less actually sharing
the same freedom they have. (One can even argue the "headaches" are
mostly or at least partially their own doing.)
